using water based emulsion on anaglypta I have a faint patch but how can I cover it without creating a darker/thicker patch?

try a thin coat of oil base primer or undercoat

If you mean something is bleeding thru the Anaglypta, then go with billyo's advice, but if you mean you have sort of missed a bit, or its not covered as well as the rest of the wall, then just dilute some of your colour and lightly sponge it on.
