Baxi system Boiler with Honeywell ST9400C

Hi All,
Recently had a new Baxi 28HE Boiler installed which is a vast improvement on my previous non-functioning unit!!
My only problem is that I can't get my controller to work it. I've removed the link in the boiler(L out,SW L in) and wired the output from the boiler into the SW L in. The boiler has a permanent feed to it so is permanantly on as per instrustions but the controller has no influence on the firing of the boiler or running of the internal pump.
Here is a list of what equipment I'm using-
V4044 Divertor valve
L641 Cylinder Stat
6360 Room stat
Its all wired as a W-plan as per Honeywell instructions as far as I can work out,haven't changed anything from previos boiler wiring !
Any help/ideas would be greatly received....

What "output"??
The "SW in" is supposed to come from the 3port, etc, which gets its signals from the programmer and thermostats.

FOrget the opld boiler wiring. It's usually best to disconnect everything, then find out where all the wires come from, then DRAW IT and start from scratch.
