Can I remove my downstairs toilet?

It's your house, and if you want to convert a downstairs W.C. into a utility room, that's your business.
Yes you are at liberty to do more or less anything that is not illegal inside your own house, even if it causes it to implode & the roof to collapse; as long as it doesn’t endanger the safety of others. Saying you don't agree with regulation (building or otherwise) is a futile argument; many of us don't agree with some aspects of Planning/BR's but it won't change anything!

It's not even as if it's anything which can be seen from outside.
But it & any other unathorised building works will be seen & most likely picked by a potential purchaser’s surveyor when you come to sell up & that will cause problems.

Part M of the Building Regs states, in ‘Section 0: General Guidance’, that:

“The requirements apply if:

1) A non-domestic building or a dwelling is newly erected;
2) An existing non-domestic building is extended, or undergoes a material alteration;
3) An existing building or part of an existing building undergoes a material change of use to a hotel or boarding house, institution, public house or shop”.

Please note that the Planning Portal provides the definition of ‘newly erected’ as any dwelling constructed after 1999 (Ref: http://www.planningportal.gov.uk/permission/commonprojects/kitchensbathrooms/).
