I've inherited a leaking conservatory roof, and boy, what a botch job:

They're tried to seal the joint with silicone sealant, but it still leaks. The water somehow manages to still get it.

I have been considering using gaffe tape to at least reduce the leaking, or to run some guttering underneath to collect the water.

What do you guys suggest?

And how exactly do I remove the panel below?

I have never seen a configuration like that in my life, doesnt matter what you use there it wont work!
I would take the rof off and start again.

If I replaced the two PVC sections in question, I would still have the problem connecting them where they meet up, wouldn't I?

I think that's what Alastair meant, starting at the design stage.
You need a properly constructed valley gutter in there.
