We are changing toilets and the current toilet has the soil pipe coming through from the right side, the new toilet requires the soil pipe to come up from the base of the toilet. Are there any problems that we should be aware of in changing the pipes to accomodate the new toilet? Also, are soil pipes a standard size? The old toilet was installed over 20 years ago and from recent experience, pipe sizes in general have changed since the eighties.

I've read this three times and still don't understand it - does the old toilet pan have a P trap or an S trap? If a P trap, are you saying that it exists to the right? If so, all you need to do is get a modern horizontal outlet (HO) pan, fit a pan connector so that it exits the same way as the old pan.

I don't see why you need to change any soil pipework.

Also, are soil pipes a standard size?
Yes.

Soil pipe hasn't. In fact, nor has copper tubing. In fact, nor has PVC waste pipe, although some odd sizes have fallen by the wayside.

The current soil pipe comes out of a the wall (boxed in to hide pipes) to the right of the toilet. The new toilet has solid sides and the soil pipe must be connected either from underneath the toilet or at the back but the current pipe is at the side, therefore we must move the pipe, underneath the floor boards so that it can come up through the hollow bottom of the toilet to attach to the s bend. Does this make more sense? You have assured us that soil pipes are of a standard size, is there anything else we should look out for ?

Perfectly. :)

Yes - pan spigots are different diameters, so either (a) measure it and procure the correct pan connector, or (b) if the pan came with a special connector, then use that one.

At the risk of appearing sycophantic, you're most welcome. :)
