Am I likely to have any issues if I do not fit all the lights supplied as in a pack, kit includes 3 separate lights with 1 transformer but only intend to fit 2.

What is the rating of the transformer, compared to the watt ratings of the lamps?
The transformer will have printed on it a range between the minimum and maximum output, say "50W-210W" on the secondary side, this means that the transformer will require a load from the lights, between that range to operate correctly.
So if you say have "3 X 50W lamps equalling 150W in total" that is fine as would "2 X 50W equaling 100W". So add the total load watts of lamps and compare this to the output range on the transformer.
Anything lower or higher than that range and you encounter problems!

One would hope the transformer (really an inverter) would be selected so you could have two lamps not working and the third lamp would still have enough load to exceed or equal the minimum it is rated at.
To control the output the electronics vary how long a pulse is it has to have a off bit and also an on bit and the min ratting it where the off bit is as large as it can get and on bit as small as it can get. After this point the unit should shut its self down.

The transformers are 20-60W and the lamps are 20 so I should be OK.
