Why do some boiler manufactures state only to use water as a lubricant during assembly?

Because lubricants can attack and perish the seals on the flues over time.

Also some lubricants will cause the seals to slide out of the recess they sit in outer air ducts on multifit a prime example

And yet some even provide a tube of lubricant in the box. I'm betting they say water only because they can't guarantee every single lubricant on the market wont cause damage.
