Id say about an inch at least its going in the to pan a huge angle. Which is obviously causing a leak. The knuckle bend is as tight as it can go up to the cistern too.Anyone's guess as to if the shade of white will be exactly the same ,I suspect it may not be.
What's the height of the cistern ,top to bottom ? Could you source a shallower one ?
How much higher does it need to be to marry up to the pan ?
You cant get square with a 90°flush pipe or has wrong one been fitted originally ?So there isn't enough height on the unit to have the cistern heigh enough to get the flush pipe to go square in to it

I think the problem is the flush pipe is a lot lower than the pan inlet , horizontally. And the flush pipe is inserted into the flush valve right upto the bend ,so can't be raised any further. So lowering the flush pipe ,and having the horizontal section at an adverse upward angle to the pan inlet is what the OP is describingIm at a loss as to how a 90° bend can enter the pan at a huge angle unless its very close to the cistern and cut on a large radius bend or maybe end is too far into pan .
That's it.
