I'm no expert, but I suppose that the best place to run the pipes would be in holes sited half-way between the top and bottom of each joist, rather than notches in top or bottom.
The trouble with that is you have to chop the pipe up into sections to pass it through the holes. With notching the whole length can go down across the 5 joints.

Oh yes of course, unless you use flexible pipes and you're installing mains wiring. Even then, I think it might be difficult to drill the holes unless you have a 90 degree attachment for the drill!
Seeing as this topic comes up quite a bit, does nobody manufacture something as a solution for this?
Thinking of pairs of steel/plastic(?) brackets that could be quickly fixed around a joist to give strength back?
