Why has Engineer done this!!

Unless you discussed with the heating engineer before and they did something not discussed you can’t really hold them accountable. People are not mind readers.
No they should not do anything off their own back, some customers don't want to pay for extras they never asked for!?????

The OPs coming across as a Class 1 knob...when a licensed gas installer enters your home they are legally obliged to carry out gas work according to the laws and regulations in place.
In fact if you choose to ignore their advice they legally must escalate it to the network operators who actually have rights to break into your house and make safe if necessary....and on many occasions I have had to do so.
Redundant gas pipework should be removed but due to added cost (and customers being a royal PITA about it) it's often left.
It's tough 5hite you got an installer that cared.
Given it was a 5 min job, in the scale of things I'm guessing he didn't even consider asking and just got on with it, I've done the same on many occasions.

What was is previously capped with? If it was a compression fitting that would have required changing if you intended boxing it in.
You can of course phone Gas-Safe and request a visit...but they will tell you the installation is now safer (trapped air in gas pipes is unsafe).
Ask the installer to knock a tenner off the bill if you're that tight.
 
Had he left the pipe I'm sure we would have had a post on here from someone that is livid because the gas guy left a pipe dangling through the ceiling. :)
