If I wanted to put a garden room on my existing decking.

Will the height of the decking count towards the overall height of the building?

Height is measured from natural ground level. Where you have a slope, it’s measured from the highest point adjacent to the structure.
 
And then the decking becomes a verandah .... which is not permitted development wherever height is measured from.

Even if it covers a small area?

We’ve got rock in our garden

Our decking is 1 cm off the rock at one end

And about 30cm off the ground at the other end.

We’ve been thinking off a summer house and already have the decking so conserving using that as the foundation
