A Stanley Wonderbar is great for springing the battens, or a similar flat crowbar. Claw hammer at a push.

Slowly lever the batten from the rafter, and when its up about 25mm, hit the batten down (not the nail) and the nail head should stay up, then pull the nail out.
 
Or is it possible to change to counter-battening system. So lay the membrane ontop of these battens and maybe add some battens going vertical and that way dont need to lift up these battens.

The battens are 25x50.

Unfortunately that wouldn't work.

Unless you added 2 more layers of batterns, as the membrane will still hand down between the batterns as was said previously.

And you can't attach tiles to a vertical battern

Unfortunately whatever you do, the membrane is a water trap.

If you had put membrane on battens any sag would still allow water to run down.

Next time put the membrane on before the battens.
