I am about to order a kitchen but not sure about a few things,i want to make sure my wall units next to my free standing cooker are inline with my base units(does that make sense)I am going to have a 900mm corner base unit with a 400mm door the corner wall unit above is 600mm and a 400 mm cupboard bolted next to it but I think they will not line up? does anybody see where iam coming from???

I think I see what you are getting at 600 + 400 =1000 but the corner unit is 900. The corner unit will be set 100mm off the end wall to maintain the (usually around 750mm to 100mm) gap behind the base units for services to be run.

The 600 door will go at the end of the wall units and the 400 next to it above the 400 base unit, should be fine.
