Fill any gaps with home made Papier Mache (cheap filler) http://www.papiermache.co.uk/
Allow to dry. Sand down floor boards, popping any protruding nails / screws below level of floor surface. When happy, lay vinyl.
Also suggest you lay the complete floor of the bathroom, and put everything on top, such as toilet, bath etc. Not only easier in cutting, it provides good protection for the odd accident that might happen. Depending on the size of the bathroom, this may be too expensive to do. But end-roll off-cuts from your local merchant may bring the cost down to enable this. I have done it with my bathroom. Cost £40 to cover the lot.
