If you have a contract for eaves trays they should be fitted, same with the ventilation As far as the bottom couple of courses of tiles should be removed to fix the trays. The company deserves a chance to rectify any problems as you believed in them to begin with.

if its a hot tar roof, they should be embedded, if its an EPDM rubber roofing, loose laid if ok

I would get two more bids from reputable roofers or contact your insurance agent and have them send an adjuster out before signing any contracts.

sounds like the two main plys are on, all that's left is for you to install the coating. With out pictures though, I can't be sure.

it does appear that some of the tiles are not properly sized to fit the opening but I don't see a problem with that. There are numerous other broken tiles that were not replaced. I would call him back out to resolve/repair if the contract in fact states to replace all broken and or missing tiles

no, you can not close off the air space, it is there for ventilation/air flow. If you close this off it will cause condensation and later on formation of mold
