Ive dug 200mm down for my patio base and water is building up on the clay and as you can imagine so areas and very boggy. Can I still fill it with my 100mm of scalpings or does it need to dry out first?

It needs to dry out a bit, the vibrating plate will not move forward and will just sit there gradually sinking on very wet sub-base
 
I've bailed the water out from 2 separate puddles. The ground is now just very squelchy underfoot. Is this ok to fill with sub base or do I need to leave it still?
 
if its heavy clay i would leave it a while to dry out, the plate would just ram the type 1 into the clay making a horrible mess.

Its a ballache i'm sure if your all ready to go but i would wait for at least 1 good dry day then make a start the next.

You could use a geotextile under the type 1 to stop it and the clay mixing.
