If they're deep, you probably won't be able to get rid of them. So, you either live with it, try to touch them up (but the colour will never be exactly the same) or paint the whole bike or just the affected bar.
I would mask off surrounding area and spray paint for best results, if you are not a competent diyer then just use metallic tape wrapped around scratch areas.It's reflective and a safety feature.
