Brown spots on new bath

I've just installed a new enamel bath but after three weeks of use several brown spots seem to have appeared on the base.

They look to me to be the initial stages of rust but could easily be something else. When rubbed with a finger they disappear, but after the area gets wet they re-appear in the same places.

What are these marks and how can I get rid of them?
