Leave the roof and the fitting alone &, as I suggested previous, simply block the remaining flue pipe from below.
How it looks is irrelevant - dont give yourself problems. The roof is on its last legs and things will eventually take care of themselves.
The fitting suggested above would (as mentioned) need a piece of soil pipe, and for you to start patching the soil pipe in on an already shaky roof.
Or, is the idea to slip the soil pipe down the original metal flue pipe and then codge it in with bitumen?
