Changing toilet cistern

I want to fit a new toilet cistern, but the inlet water supply pipework needs to be altered. The issue i've got is that the house hot water is fed from a tank and last time i changed the kitchen taps i had to drain the system and when i re-instated the water had issues with no pressure, this was solved by a plumber friend.
If i isolate the main incoming water supply, i hope as there is no hot water involved, there will be no issues as before. Will this be the case?

the problem you had the last time was because the hot water was empty and filled with air, this time as long as you dont run the hot taps dry they will stay full of water and should be ok
