Honeywell ST699B programmer to Ideal evo gas combi boiler

I have just fitted a Honeywell ST699B programmer to a Ideal evo boiler.When the programmer turns itself of the gas flame goes out but either the pump or the fan keeps going.Any help would be most helpful and appreciated.
