    If you are going to remove the cill you will need to face drain the frame. You can do this by sealing the holes on the bottom of the frame, drill some holes in the front of the frame, and glue on some drainage pips.

    I'm afraid that the sills going to be noisy and filling it really won't make much of a difference. I have known customers that actually put a tea towel across the sills outside of bedrooms to stop the noise. You could take the end caps off, fill with foam and see if that takes some of the noise...

    Looks like the ring beam sits over the pelmets, you should be good Prop the pelmets before removing the roof. If you chose a prefabricated tiled roof, make sure that you prop the ridge up so its level and leave it propped up right until the very end, it should be the last thing you take out...
