1. If you breath in glass fibres and they stick into your lungs and throat,then their is a health issue.
2. It is likely that the rafters in the cupboard are not plasterboarded and "if" so,the only thing stopping a draft is the roof tiles and the roofing felt...

I would sand it before decorating as it is a very dusty job.
See your local hire shop for a floor sander and make sure your get the correct grade grit because you don't want to end up sanding down to the tongues and grooves of the floor,which ive seen happen before.

Kingspan insulation would have been ideal between the roof trusses/rafters and fibreglass insulation would be ideal underneath the floorboards and definately not on the top of them.
I would personally remove this insulation immediately as you don't want to be breathing...
Obviously their is movement in the floorboards and screwing them down solves the squeaking problem.
Do you want me to go round to his house and with all my 25yrs experience in carpentry and joinery to find the exact cause of why the floorboards are squeaking ?

Your best bet now would be to counterbore the floorboard with a 12mm drill bit,then screw down the floor and use a 12mm pellet making bit to fill the hole and also try to line both wood grains together.

It seems to have been a combination of an airlock and as you say a build up of limescale as I have had quite a lot of limescale come out of the bath tap.
Many Thanks for all replies and hopefully I can give others advice on some joinery.
