    It seems quite complicated for a lot of builders/roofers to install all the components necessary for a healthy roof! A lot seem to rely on a breathable membrane, normally the cheapest, which is a mistake that will only get picked up a few years down the line.

    Considering your joists are going to be 6 x 2" I would notch out a 2" section of the new joists so it can also sit over the pole plate, may need chamfering to the pitch of the rafters. One 80mm screw fixed through the new joist into the rafter is all that is needed for a connection, I would...

    Left open you run the risk of birds nesting, blocking them up will stop air flow and ventilation.

    No, it doesn't! I know a police officer who killed an old woman walking across a pedestrian crossing when it was green to walk, he was speeding, took no notice of the red light , and ploughed into the old lady and killed her.

    Looks like there has been a recent fix / new timber added, not sure why they have left that rotten rafter in! as woody suggests treat it before you cover it up, I would cut as much of the rotten timber out as possible first.
