Sorry I wouldn't rely on a supplied seal to act as a draught excluder from the ventilated cavity, I would have made good first and then used it to finish the job. You might aswell drill a deliberately oversized hole to aid the fitting of the flue knowing the seal will cover the gap. Just...

    Filling in gaps around flu

Agreed sealing it from the outside could be a problem but make good on the inside should be part of the job whether stated in the install guide or not. I do not expect my client to fill in their own chases after I have first fixed it is part of the install and is included in the price If...

I suppose it's possible if the system doesn't need a flush and a lot of the pipework lines up ish with the new boiler. But if you have to upgrade the incoming gas supply and alter the electrics on top of the boiler install regardless of flushing then you would need a long day to get it done...

joining basin waste to shower waste

Sounds good to me :D Might be a bit cheaper if you can put the T in the 40mm and run the 32mm into that 2" fittings are a bit more expensive But if you have already run the pipes then go with the 2" stuff sounds a bit excessive to me but hey it should never block up :D
