Insulation/Heat Loss

One part of our house is 4-5 degrees colder than the rest. There are two unused chimneys in the cold part. They are internal, ie not on an external wall. They are side by side and are bricked up in the rooms but open to the outside. I suspect that this is the reason for the temperature difference. What is the correct or best method of eliminating the chimneys as a possible cause of the temperature difference?
