Is it one of those covers which is screwed down into the frame beneath? Look at the holes either side of the handles an see if there are large slotted screws in there.

Just extend cold feed across and bend hot feed down until at the same height (hot on left and cold on right). Bend pipe or use elbows to bring pipework into base unit and fit isolating valves. Carry on when kitchen is fitted.
Try filling a bucket with water, holding it at shoulder height and emptying it quickly down the toilet. The force and weight of water is usually strong enough to clear blockages.
End panels are oversized to allow for uneven gaps at the back of the base units and to allow scribing against walls. I normally finish end panels flush with the finished position of adjacent doors. There are no rules though so go with whatever you like the look of.
