i would not fitted a wood burner to a solid flue flexi liner even though you are allowed. if you get the combustion rate wrong , which most do you will start to line the liner with tar deposits . these are incredibly difficult if not impossible to remove .

heres an example of some blocked radiators , heat exchangers , pipework etc etc . If its that bad , get it flushed properly .

why dont you ask the gas fitter to conceal the pipe if your having a new fire installed , then its not in the way or on display

prob leak under ground floor then , if you have excluded boiler and just a coincidence . you could isolate all rads . if it leaks boiler and or pipework .

I would consider mounting the boiler on a frame made from unistrut . it would also mean you could site the boiler away from the existing chimney (flue) . this would mean you could just go vertical with the flue and have no bends and no issue with it location in relation to other flues . also...
