    I would probably fill in the one near the corner, then make use of the one on the extension end (with a deeper worktop) to sit toaster / coffee machine / etc. As the extension protrusion is not the same as the chimney it will look odd if you infill it IMO

    Sounds like the two valves have been wired in to a single zone + HW controller. You'll need a new controller with two heating zones ( or possibly the hot water side can just be disconnected and a new single zone controller can be added) and a new thermostat for the other zone
