Just after people’s opinion on best way to remove these beams? A structural engineer has ok’d for them to be moved up, but unsure as to how to remove.

should I hand saw flat against the roof rafter then try and remove the small piece that’s left?

Move these one at a time. The old one can be cut out with a recip saw and cleaned up with a hand saw if needs be then reinstalled in the new position, although I am surprised that your SE didn't specify replacements in something like C24 softwood. The coach screws you reference should do the job. Personally I'd prefer to use coach bolts
