damp flagstones, new floor and minton?

Hi,
Currently we are trying to do up our first home and have uncovered some flagstones in the lounge which after heavy rain have damp patches appearing on ths surface (corresponds with mould under carpet!)

The surveyor has recommended a new concrete floor and dpm and also dpc in the walls . The problem i have is that the porch leading straight into the lounge has a minton tiled original floor and so to do a proper job i presume should come up, however its then lost.
Is it acceptable to leave the small 3X3 minton inset porch and just re do the rest of the floor?

Also wondered on the possible damage caused by removing the flagstones, i am thinking about getting one of the reclemation people in who buy and remove them. the staircase legs are sat one one of the flags.
