Its going to be a simple fix if that is the case.
It makes a lot of difference posting a photo, that lead flahing isnt doing a lot, should have been dressed over the glazing bar to form a water tight seal.
so what your saying is that the lead flashing should go over the conservatory roof? so i or a builder lip it under the lead flashing and onto the roof? thanks everyone for your time and help 
Its as simple as that! a counter flashing under the existing and over the glazing bar.
