On an S plan system were the boiler is sited away from the cylinder. Boiler in garage cylinder in loft. Would the zone valve best be sited near the boiler after the pump on the flow. Or by the cylinder on the flow? Or is there no real difference?

Whatever is easiest to wire... although it could make a difference depending on where the heating splits from the main flow and return - pipe heat losses and all that.

Thanks the heating and flow and return to cylinder spit as soon as the leave the boiler really.

And a bypass between the pump and the zone valve to compensate for when the zone valve cuts out and the pump having an over run?

Yes a bypass is required to prevent the pump pumping against a dead head.
