brown bits in the hot water

We had a plumber in 2 weeks ago to install a new mixer shower. Ever since we are getting brown 'algae' like bits coming out of the hot water taps (most noticeable when running a bath or filling the wash basin).

I though it was just sediment being stirred up by the work, but its still coming thru now!

Does anyone have any ideas what this could be??
