Condensation has been forming due to in improper installation of insulation. It is touching the plywood and preventing air flow. My roofer is suggesting to build a roof on top of it and create a 2 " space to allow air flow. He is also planning on leaving the existing plywood in place. He says this will reduce heat exchange... I agree to a point. I don't know the condition of the insulation that is there. I have concerns that mold has formed or will form if that section of roof is not properly vented. He says the plywood is pourous enough to allow the space to dry out. I say rip it off. Any thoughts on this?

Rip the old roof off and start again is what I would do.
I've come across this on several occasions in my time. I've even come across a flat on top of a flat on top of a flat, three roofs in total. As catlad says it is best to rip it off and start again and sort out the insulation at the same time. If for some reason you are unable to remove the roof and you go ahead with your roofers idea then you must ensure the newly created void if properly vented and then I would attack the exsisting from below and cut holes in the ply to creat more ventilation and sort out the insulation.. Mould or whatever won't be a problem with adequate ventilation.
