I partially drained down the indirect central heating and have tried filling it back up. while trying to get the air out I noticed there was no water coming out of the pump when I took the bleed screw out, though it was spinning.

Whats the best thing to do? leave everything running til it sorts itself out or turn CH off because it might damage the pump.

No. if no water in pump then it will just beurn its self out prematurely. Did you set any zone valves to manually open with the lever attached before filling?

Could be blockage in cold fill where it joins heating pipe work
 
No, didn't touch zone valves. should I have?

Don`t expect water to fly out like a gushing tap when you remove bleed screw, it will only trickle out when fully removed. Is there any evidence of water? a drip?

on each zone valve there will be a small lever on end or side. This has to be moved to the locked open position when filling the system to ensure all pipe work is filled. In your case though its sounds more like a blockage.

Try opening these levers first and see if any more water fills the system. Another simple thought, is there water in your heating header tank?
