I am about to lay an oak engineer floor down on top of some 4mm ply.
The ply is going down on top of soft wood t&g flooring.

Would it be better to screw it or nail it?

Good question :) A better a surface for my floor to go down and to even out any unevenness
 
4mm will follow any undulation , needs to be much thicker if floor is uneven.
