You could.....
Make two timber hexagons (as an example) and drill a hole right through one, then glue the two pieces of timber together - then sand them up as one piece.
Just a thought.

Yes that's a good idea I was thinking of doing something similar for one of them it was more the ones I am doing a single piece I am trying to figure out but thabks for the suggestion I like the idea of hexagons

Oh and never thought of wood filler either could you stain wood filler so it matches the rest of the wood?

You can get wood fillers to match most woods pretty closely without staining.
But yes they can be stained.
