Help. How to recover from my mistake using Knotting solution with water based paint?

I am attempting to paint my shed. I mistakenly used Rustins Knotting solution to cover all the knots, and then read on the bottle that I should not use it with water based paints! Stupid me for not reading the instructions first.

How can I recover from this? I have tried sanding down the knots, but it is quite hard and resin seems to gunk up the sanding paper. I am also not sure how much I need to sand these patches down.

Or do I just give up on the water based paint and use something else?

Sand.
Aluminium primer. Stir it well.
Give it a week to cure.
Crack on with painting.

What kind of finish are you going to put on the shed?
A solid colour?
Or stain?
I can't see a major problem with a water-based solid colour going over knotting solution.
If you're using a solid colour finish, you need to put something on the knots.
I imagine you're not going to want to wait a week, with the chance of the weather changing.
