What you laying on top?
On 6mm ply I use 20mm ring shank nails.
Nail every 6 inch and on joints every 4"
Try keep the joints to a minimum.

Just some vinyl. It's only going down for a couple of years until will do a full refit. Will screws be easier to get back up?

They will be yes if you plan to take it up. Make sure screws are flush with plywood.
One last question. What's going to be best to fill the joins and gaps between the basin, toilet and walls with?
Try get them within 3-5mm. But if gaps I use Ardex feather finish screed. Which I put on the joints of the ply too.
