Old Coal fired boiler flue blown off roof

Hi. The house has an old Coal fired boiler flue still in the house through the roof and corner of bedroom and did go into the kitchen. 15 years ago had a gas boiler fitted new flue exits near boiler. Question the top part of the old flue blew off yesterday but the base part remains ok in the roof, does this need capping off? Rain doesn't seem to be getting in. Pic attached

It needs removed and tiled over. The soil vent pipe also needs a cap fitted.
