Replacing Cover Flashings

We have to replace a cover flashing on the join between a parapet and flat roof. The flashing on the top edge is fitted below a single soldier course of bricks most of which have become loose and will have to be re-cemented into place.
Question; Do we fit the flashing and then cement on the top course of bricks or bearing in mind the expansion problems do we re-cement the top row and then chase in the flashing?

take off the header course of bricks, re-do flashing then bed the bricks back onto the flashing.
