I’ve inherited a leaking shower and after removing the glass and the rotten seal on the bottom of it I’ve found the hole it’s been getting through. Where is best to reseal the glass to the tray/glass holder on the wall? The corner of the holder was full of silicone so the water couldn’t escape back to the tray so it went through the wall instead.

This is a common problem. The issue that was made is; there shower door was fixed in place before the tray was siliconed.

The sequence should be:
.Tray in
.Tile
. Grout... don't grout corners!! Or bottom row the meets the tray.
. Dry for 24 hours
. Silicon around the tray & corners.
. Dry for 24 hours
. Fit Sides & door.
. Do not silicon behind the side panel holders but do add a jab of silicon to the screw holes.
. Follow the Mi's that normally state; only seal the outside of the door with silicon.
. Not the inside so as the water can fall back into the tray.

Would roughly inside the green outline be the best place to silicone? That leaves a gap for water to run back into the tray still and will seal the glass to the tray on the outside

That looks as if it's screwed to the wall and the tile is butted against it. . If so I'd rip out and start again

It’s straight against normal plasterboard, it’s all going to be ripped out and replaced later this year, just needed it patched up to use in the mean time.

It's the damage its done below. Bite Tye bullet

As above, your problem is the tiles are butted up to the screen. The screen should be fixed on top of tiles.

If it's short term and you don't want to pull it off the wall to re-do then you may just need to seal it internally. Cut out as much of the old seal as possible and clean it really well before sealing. Use a wet grab type of silicone to give max adhesion and use a former.
