Can a multiport manifold and UFH system be commissioned one room (possibly 2 loops) at a time? Then commission another loop or two as each downstairs room is ready for it.

No reason why not. Just keep the loops sealed so there's no ingress of anything until they are needed and then connect up, flush and commission.
As above zero problems.

36 loops in total all commissioned a few at a time.
Last 4 due to work near Easter next year!
