Staining on wooden stairs with runner (edges were painted)

Following my last post about removing stubborn paint (which was completed with a heat gun and scraper) I now have treads that are "aged" and "dirty" as they were never painted and covered by a runner whereas the edges were painted. Now I have two-tone steps! I tried a bit of sanding but I still see the staining. Is there any way of cleaning the wood that would reduce or eliminate this marking?
