I put some c16 outside and covered them in a dpm sheet to protect them from the water while I build my extenstion. There is 16 of them packed 8 hugh in two rows.

Anyway I have just looked at some of them and two are like bright green around these wood knots.

Do I need to bring them inside the house?

Am I storing them in a way that doesnt let them breath?

Do I need to chuck away the ones with bright green knots?

as others have said zero worry
needs to be around 19% moisture for months on end to be a problem
what i will say is the timber will shrink if its wet so better to allow the moisture contents to equal the area off use so it wont shrink on fitting
for example if its joists for flooring and its saturated it can shrink up to 10% so give you a 6mm gap between flooring and skirting iff all timbers are soaked
