The soil stack, looks as if it pre-dates the roof.

I would rip it all out and redo...then, if done right, you can forget about it for a very long time!

The issue with any job like yours is that the flashing can be 99% ok and one little mistake can mean water ingress. And that could be anywhere along the run and not necessarily where it enters the building. I've also seen instances where the whole flashing thing has been correctly installed, but bypassed by say a poorly sealed window or poor rendering etc above.
