3 core and earth flex - should I use both live cores?

I haven't installed the boiler it was already there, all I've done is remove the plug and hardwire into a FCU.
I checked inside the boiler and the black flex was not connnected to anything, so only the brown and blue are used. I've wired it up and everything is functioning fine.
I'll replace the flex with 3 core when I get the chance.
