Cut hangers or cut flooring panels?

I am about to fit the flooring panels in my loft conversion and have found that some of the joist hangers are protruding above the floor level. Is there any issue with cutting and folding the tops of the hangers (easier) or should I cut a groove in each floor panel (pain in the arse)?
