I have a electric tile cutter which in the past has been great but I now have to cut some tiles on a 12" flexible square sheet. Any ideas how to do this?

I just can't work out how to stop the tile from crumpling when I try to cut it, as soon as I push it against the cutting wheel its gonna fold up surely...

Just hold the one you're cutting, and slightly spread the tiles that you have already cut as you push them through.
